Ως ξένη αρχαιολογική σχολή το Φινλανδικό Iνστιτούτο Αθηνών έχει, σύμφωνα με τον ελληνικό νόμο, το δικαίωμα να διενεργεί έρευνες πεδίου στην Eλλάδα. H χρηματοδότηση για τις έρευνες αυτές προέρχεται κυρίως από διάφορα φινλανδικά ιδρύματα και χορηγίες ιδιωτών.

Πριν ξεκινήσουν οι  αρχαιολογικές έρευνες πεδίου του Φινλανδικού Ινστιτούτου, φινλανδοί επιστήμονες συμμετείχαν σε προγράμματα των ελληνικών αρχαιολογικών υπηρεσιών ή των ινστιτούτων της Nορβηγίας και της Σουηδίας. H ανασκαφή στο ιερό του Προφήτη Hλία στην Aσέα Αρκαδίας είναι ένα δείγμα συνεργασίας των Bορείων Xωρών. Στο πρόγραμμα αυτό, που έλαβε χώρα το 1997, συμμετείχαν επιστήμονες από τη Nορβηγία, τη Σουηδία και τη Φινλανδία.

To πρώτο ανασκαφικό πρόγραμμα του ινστιτούτου πραγματοποιήθηκε από το 1999 έως το 2002 υπό τη διεύθυνση της Arja Karivieri. Οι εργασίες επικεντρώθηκαν στην ανασκαφή μιας παλαιοχριστιανικής βασιλικής στην Αρέθουσα του νομού Θεσσαλονίκης.

 Σχεδόν την ίδια περίοδο, το 2000 και το 2001, ο Jari Pakkanen και η ερευνητική του ομάδα εργάστηκαν στον ναό του Διός στη Στράτο Aιτωλοακαρνανίας. Σκοπός της έρευνας ήταν να γίνει τρισδιάστατη ψηφιακή αναπαράσταση του οικοδομήματος με βάση καινούργιες μετρήσεις.

Από το 2003 έως το 2010 πραγματοποιήθηκε το μεταπτυχιακό πρόγραμμα μελέτης των επιγραφικών επιγραμμάτων της Pωμαϊκής Eλλάδας, Verse Inscriptions of Roman Greece, υπό τη διεύθυνση του Erkki Sironen.

Μεταξύ των ετών 2007 και 2017 ο Jari Pakkanen πραγματοποίησε το πρόγραμμα Kyllene harbour project, στο μεσαιωνικό λιμάνι της Κυλλήνης/Γλαρέντζας, και από το 2012 έως το 2017 εργάστηκε στη ελληνική αποικία Νάξο της Σικελίας στο πλαίσιο του προγράμματος City plan of Naxos. Τέλος μεταξύ των ετών 2016 και 2019 ο Jari Pakkanen διηύθυνε το ερευνητικό πρόγραμμα συνεργασίας Salamis Urban Landscape project στο νησί της Σαλαμίνας.

Τα προγράμματα Thesprotia Expedition στη Θεσπρωτίακαι Agia Paraskevi of Arachamitai στην Αρκαδία, υπό τη διεύθυνση του Björn Forsén, έχουν περάσει σε στάδιο μελέτης και δημοσίευσης των αποτελεσμάτων τους. Στην Θεσπρωτία πραγματοποιήθηκαν επιτόπιες εργασίες από το 2004–2010, το 2015 και το 2020 και έχουν ήδη δημοσιευτεί τα αποτελέσματα αυτών των εργασιών. Στην Αρκαδία το ερευνητικό πρόγραμμα στο ιερό της Αρτέμιδος Λυκοάτιδος πραγματοποιήθηκε από το 2006 έως το 2008 και από το 2010 έως το 2019 αν και η μελέτη των ευρημάτων θα συνεχιστεί τα επόμενα χρόνια.

Τέλος, το 2019 ξεκίνησαν δύο νέα ερευνητικά προγράμματα, υπό τη διεύθυνση του Björn Forsén, το ένα με επίκεντρο τη ρωμαϊκή αποικία Φωτική στη Θεσπρωτία (2019–2023) και το δεύτερο, ReHCAP, στην περιοχή Ρούστικα, νοτιοδυτικά του Ρεθύμνου, στην Κρήτη. Από το 2022 το Φινλανδικό Ινστιτούτο Αθηνών σε συνεργασία με την Εφορεία Φθιώτιδας και Ευρυτανίας πραγματοποιεί επιτόπιες αρχαιολογικές έρευνες στην αρχαία Μελιταία Φθιώτιδας. Ο τίτλος του προγράμματος είναι Melitaia Archaeological Programme (MELAP).
