I egenskap av vetenskapsinstitut klassas Finlands Athen-institutet som en arkeologisk skola och har därmed rätt att utföra arkeologiskt fältarbete i Grekland. Institutets fältprojekt finansieras med externa medel från olika stiftelser och/eller institutets stöddelegation.
Innan institutets första egna fältprojekt skaffade sig finska forskare erfarenhet genom grekiska eller nordiska projekt. Utgrävningen av helgedomen på Agios Elias i Asea, Arkadien 1997 utgör ett exempel på det nordiska samarbetet. I detta projekt deltog forskare från Finland, Norge och Sverige.
Institutets första utgrävning under Arja Karivieris ledning fokuserade på den tidigkristna basilikan i Arethousa i Makedonien från 1999 till 2002. Parallellt med detta utförde Jari Pakkanen uppmätningar av Zeustemplet i Stratos i västra Grekland. Erkki Sironens forkningsprojekt koncentrerade sig 2003–2010 på romerska stenepigram. Jari Pakkanen organiserade därtill 2007–2017 ett projekt med fokus på Kyllenes hamn och 2012–2017 ett annat utforskande den grekiska kolonin Naxos stadsplan på Sicilien.
Äldre projekt omfattar Thesprotia Expedition samt projekten i Arachamitai, Arkadien och på ön Salamis, de två första under Björn Forséns ledning, Salamis åter under Jari Pakkanens ledning (2016–2020). Fältarbete utfördes i Thesprotia 2004–2010, 2015 och 2020. Artemis Lykoatishelgedomen i Arachamitai utforskades 2006–2008 och 2010–2019, men studerandet av fynden kommer ännu att fortgå i flera år. Slutligen påbörjades 2019 två helt nya projekt, det ena fokuserande på den romerska kolonin Photike i Thesprotia (2019–2023), det andra på ett landsortsdistrikt sydväst om Rethymnon på Kreta. År 2022 började institutets Melitaia Archaeological Programme i antikens Melitaia i Domokos kommun.
